Detecting past recombination events in Potato virus Y genomic sequences using statistical methods

چکیده
Molecular evolution of RNA viruses: Plant RNA viruses evolve more rapidly than the DNA of their plant hosts due to a higher mutation rate. Mutational processes include nucleotide substitution that replaces one nucleotide by another, and insertions and/or deletions that result in sequence length changes. In addition to mutation, inter-strain recombination can produce new mosaic strains9. It is important to detect recombination events because, firstly, phylogenetic studies of inter-strain relationships that assume no recombination are very likely to be incorrect, and secondly, because recombination may have important consequences for virus control strategies. We will illustrate methods to detect evidence of past recombination events in four strains of Potato virus Y (PVY). As we shall see, detecting recombination in this data set is not simple.

Evolutionary features of 8K (KDa) silencing suppressor protein of Potato mop-top virus
The cysteine-rich 8K protein of Potato mop-top virus (PMTV) suppresses host RNA silencing. In this study, evolutionary analysisof 8K sequences of PMTV isolates was studied on the basis of nucleotide and amino acid sequences. Twenty-one positively selected sites were identified in 8K codingregions. Recombination events were found in the 8K of PMTV isolates with a rate of 1.8. Totally 30 haplotyp...
متن کاملPerspective on Possible Recombination Event in Fusion Protein Gene of Newcastle Disease Viruses Isolated in Iran
Background and Aims: Newcastle disease (ND), caused by the virulent Newcastle disease virus (NDV), is one of the most important viral diseases in birds. In recent years recombination occurring throughout the NDVs genome isolated in China and Indonesia has been reported. This study was focused to investigate the recombination events in the F gene of the Iranian NDVs to generate useful data that ...
متن کاملNo recombination detected in artificial potyvirus mixed infections and between potyvirus derived transgenes and heterologous challenging potyviruses.
Risk-assessment studies of virus-resistant transgenic plants (VRTPs) focussing on recombination of a plant virus with a transgenic sequence of a different virus should include a comparison of recombination frequencies between viruses in double-infected non-transgenic plants with those observed in singly infected transgenic plants to estimate recombination incidence in VRTPs. In this study, the ...
متن کاملMolecular Characterization of Five Potyviruses Infecting Korean Sweet Potatoes Based on Analyses of Complete Genome Sequences
Sweet potatoes (Ipomea batatas L.) are grown extensively, in tropical and temperate regions, and are important food crops worldwide. In Korea, potyviruses, including Sweet potato feathery mottle virus (SPFMV), Sweet potato virus C (SPVC), Sweet potato virus G (SPVG), Sweet potato virus 2 (SPV2), and Sweet potato latent virus (SPLV), have been detected in sweet potato fields at a high (~95%) inc...
متن کاملDevelopment of a multiplex AmpliDet RNA assay for simultaneous detection and typing of potato virus Y isolates.
A multiplex AmpliDet RNA assay was developed for the specific detection of potato virus Y (PVY), and for the differentiation of the PVY(N), PVY(O/C) strains and the tuber necrotic isolates (PVY(NTN)). The assay is based on the generic amplification of a region within the coat protein coding region of all known PVY isolates by nucleic acid sequence-based amplification (NASBA) and strain-specific...
